The hosts slipped to a 5-1 loss against Peter Bosz's side at the weekend, but they clinched three points at the Abe Lenstra Stadion thanks to Larsson's impressive run and finish.
The 24-year-old Swede struck five minutes before the break, displaying great pace to close in on goal before coolly placing the ball under Kostas Lamprou as the goalkeeper advanced.
Willem II applied more pressure in the second half - Fran Sol and Obbi Oulare both firing efforts wide - but Heerenveen also had chances and held on to claim victory and close the gap on seventh-placed FC Twente to two points.
The visitors remain 11th on 36 points.
